Is it enough to remove the branches of a poisonous tree?

It was a strange coincidence that all terrorist organizations listed on the official websites of Western countries (including al-Qaeda, Hamas, the Islamic group, Jihad group, Abu Sayyaf and other terrorist organizations) have something in common. You may find more information about such terrorist groups on the official websites of the U.S. Department of State

Giving such information, you may notice that  thing in common with all of them, which is belonging to Islam. This is one fact. Another fact is that 95% of organizations on the list have derived from, or have something to do with, the Muslim Brotherhood, which means that the Muslim Brotherhood needs to be on that list as well.
 
I wonder: How come we remove the branches of a poisonous tree and at the same time leave the tree alone? Why these Western countries acknowledge that poisonous tree and at the same time fight its branches! How come the Muslim communities in the Western countries never speak out after any terrorist attack and we have recently seen many of thme?
 
It's clear that people can't find peace in Islam, but rather blood, kill and bombs; however, many people claim that Islam is a religion of peace. I hope those people show us such peace as we can only hear abou it, but not see.
